For those of you small business owners that manually run customer credit cards what is the best way to securely store this information? The days of storing this on an excel spreadsheet are gone. Are there any applications that can encrypt this date?

First of all, you should not conduct business this way. Get a software program that allows for the secure encryption of credit card data. Software is cheap and most online gateways that allow for recurring billing (subscriptions) are free to set up, you just pay the fees.
